They address that, and Bruce Willis' character walks around in a female body for part of the movie, but it's appropriate to the sci-fi environment and not some ham-fisted politically-induced troony shit. Trinity also says "they made" all the equipment used to unhook Neo, I think it's a similar process: make in White Room, materialise it into real Matrix with landline.
