Gendo just wanted to bring everyone into one big mass so he could meet with Yui again because that was the only way to get her out of the Eva. He didn't really seem to care what happened afterwards. At least in the original. His plan was different in Rebuild I think but I lost interest in that after the 3rd film so I never bothered to watch the last and never will.
His goal is still the same in 3.0 + 1.0 but it's a little more complicated and it results in Gendo becoming a God like he planned and gets to reunite with Yui while Instrumentality still happens and "destroys" the world humanity lives in the same way the Third Impact did in EoE, but with Gendo rewriting how it goes because he has the 2 Spears
But Shinji manages to convince him by just talking to him and Gendo realizes that Shinji was the thing he needed to keep going and that if Shinji can continue in the world and be happy then not all was lost. It's somewhat similar to the conversation Rei has with Shinji before he rejects Instrumentality, this time he is the Rei to Gendo's Shinji

I think the biggest difference is that the Ragnarok Connection is implied to have left people physically separate but mentally connected, while Instrumentaility just ended the world and melted every human on the planet into an ocean of goo.
But that's splitting hairs. The final objective was the people to stay connected. Their motives were different (Charles wanted to erase lies and Gendo wanted to meet his dead wife) but the way to achieve those motives were the same. Just that people don't melt into LCL in Geass world once their masks are removed.
