There's this one thing that's been bothering me while reading Sonic comics. are Mobians actually mutated animals who share some of their original traits or a completely different species on their own? For instance would Sally bite or climb to a tree when threatened?

Mobians may be sentient and smart, but they are still more animals than humans. Like for example if you scare Sally, she would inadvertently try to climb a tree or show a similar reflex. Like how Sonic tries to burrow his head under his spikes when he thinks he's in danger.

Archie Mobians very explicitly are stumped by certain innovations that Overlanders have pulled out. They're sapient yes, but some stuff we take for granted would floor them.
It also doesn't help that they hate Overlanders/humans and really dislike relying on stuff they use.

Mobians have certain animal traits like Espio and other chameleons being able to camouflage. Sonic mentions he can burrow because he's a hedgehog. Not all traits carry over like being color blind or certain things being toxic to some animals or carnivores eating other animals. So just the light stuff and ignoring the bigger stuff.
In the Archie comics, they're evolved from real world animals after space aliens gene-bombed Earth and caused the remaining life to mutate and gain sapience. As far as the games and by extension IDW comics are concerned, they're just fairy tale creatures and you're an autistic manchild (like Penders) if you try to think about it too hard.

If you haven't finished the comic yet... Mobius is actually Earth 12,000 after being annihilated by aliens using "gene bomb". the bombs melted all humans and animals into primordial soup. Mobians are animals given more human traits while Overlanders are degenerated humans. The bombs also irradiated all of the beryl deposits creating the abundance of chaos emeralds seen throughout the comic.

I actually quite liked the whole Overlander versus Mobians thing, like Hope's story and the wolf that adopts two Overlander childen, I thought that was sweet
It’s one of the reasons why Archie, despite its glaring flaws, is my favorite Sonic continuity. We’re never going to have world building as advanced as what those comics presented ever again.
And since we’re on the topic of that particular story, I just adore how they portrayed Shadow there, with how he interacted with Hope. That’s the real Shadow. Not this Edgy the Hedgy imposter that’s been around for a while.

Bollers added the alien gene bombs causing it, but it was Penders that did the "post-apocalyptic mutated animals" thing years before Bollers was ever hired. Of course being Penders, he did this solely and specifically to make his echidnas the "first" species and therefore superior to everyone else.
In Pre-Genesis they're animals mutated and spliced with human DNA by the gene bombing of the earth. Everywhere else it's not explained but they're a different species from animal companions like Flickies.
I'm not sure whether it's an artistic choice but I like it how Yardley chooses her to draw her more feral in rare occasions.

Sonic's original designer calls him a fairy of a hedgehog. Obviously the japanese definition of fairy doesn't quite line up with what we consider fairies - you see the word and think of something like tinkerbell - but that's what Sonic characters are. They're not mutant animals, they're not aliens from the planet mobius, they're just creatures that exist in the world. Western writers can't wrap their head around this; we don't need to know where they came from or if they're related to normal animals, just let it go. Sally is never going to climb up a tree when startled, Wave is never going to lay an egg, Sonic is never going to bend over and jack off with his teeth. They're not animals.
Except Sega's Sonic and USA Sonic are entirely different characters at this point despite the name. Sonic Team in US has created an entirely different sonic canon from scratch while all Sega wanted was a funny little hedgehog and nothing that much.
