There were a few reasons they abandoned the concept; one being they did not want to take away from Insurrection depicting the captain's yacht undocking from the Enterprise in a similar fashion (Rick Berman always had hangups on that shit), two being they felt Voyager deserved new sets built, even though reusing preexisting sets was cheaper, obviously.

I'm pretty sure after the fact they said Voyager's aeroshuttle wasn't finished when they went on the first mission. It makes sense, they were rushing that thing out of spacedock and didn't need a fancy shuttle to b***h at the Maquis.
If it's called the aeroshuttle it's probably used in atmospheres when their teleporter thing doesn't work or would be inconvenient.

this is pretty much the soft-canon answer, and the aeroshuttle shape on the bottom of the saucer is just a placeholder so there's no giant hole
