I don't recall there ever being an implication that Sette and Mika are deliberately similar in appearance. I always just figured he saw elements of his daughter in Sette, her rebelliousness but innate kindness, and just desperately latched onto that as a replacement.
If I remember correctly, he used to see the fake Mikaela when he was a complete zombie, but I think the point is that he's seeing his relationship with Sette like how he now sees the fake Mikaela, an illusion that doesn't reflect reality. He is kind of giving up on her for what I underestand, bait so thin that doesn't work anymore
I don't think he's giving up on her per se, I think he's just fully accepted that she's not his daughter and he's in no position to be her father. He'll still protect her for as long as he needs to.
He point blank gave her one more chance to come clean speak for herself on the last page. I think any answer at all would have been the 'right' one, but instead she chose to be a little shit and go for the amulet. That second panel screams 'hurt and disappointed Duane' more than any we've seen in a long time, Sette fricked up real bad

I think he's saying as much with the bait line, he knows Sette isn't totally on the up and up but confronting her about it here and now wouldn't be productive so he's just moving on with a conciliatory but reasonably vague statement
Seems to me he realizes what she's up to. Hence the line about her cheek becoming weaker bait than before. But he still cares about her, so he's sticking with her for now until he knows she won't get herself killed.
Also he's gotta stick with her for now to solve the problem in reality anyway.

Even with her commitment to trying to ignore reality, you'd think she'd be more worried. Surely she didn't fail to pick up on any part of what he was saying there, or is she so desperate to keep control that the fact that he technically agreed to stay together a while longer is enough to count as a total victory in her head?
I don't think he was addressing Sette, I think he was talking to the illusory Mikaila. That's why he told Sette it's not her concern, and that's what he meant by that - the dead daughter he's been obsessed with doesn't even exist.
I'm inclined to disagree
He's one hundred percent looking at/talking to Sette. Either there's just an artistic choice by Cope at work showing how he's viewed Sette much as a surrogate/second daughter, or the amulet is literally influencing his perception to make him see her as young Miki, which is going extra distance to tip him off that shit is wrong. Earlier when they got to Morstorben he quite collectedly showed that the illusion of Mikaela doesn't have the same hold on him anymore so he's not carrying on delusional convos with a mental image of Miki any longer
The illusory Mikaila in this case IS Sette's face. He's looking at Sette in this scene whether he's talking to her or not. But actually I think I lean towards a little of both. Him very specifically touching Sette's face after she starts using the amulet implies the connections between her and Mikaila are coming from it. The illusion's been shattered, to some extent, so he recognizes there's no substance there.
It's extra fricked if the amulet works by essentially tricking him into literally seeing Sette as his dead daughter

The point is it makes the whole situation with the amulet even more fricked up if it was specifically made to frick with his perception so he'd associate her with the daughter he thought was dead rather than being some kind of mind control.

I think that's the wrong angle personally, dude spent years clinging to the image of that perfect, innocent (and dead) little Mikaila and the last day or two has been spent completely burying everything he knew (or chose to know) about the end of his life and the beginning of his undeath, he's being reminded of Mikaila's 'ghost' because it's bullshit just like what Sette just did to him, not that he's being forced to see her. It's actually kind of amazing the dude is still pushing forward at all and hasn't just said frick everything I give up

When this is done and Duane abruptly announces that they're parting ways, Settle is going to blow up at him in baffled rage, just confirming to Duane that he's making the right decision.
