I think you fundamentally misunderstand what a directors cut actually is. It's not a "do over". In this case it was part of the deal that he made with Netflix that in order to make his R rated heavy metal inspired Sci fi film, Netflix wanted him to deliver a 2 hour pg 13 version for mass audiences. So you comparing it do a video game patch makes no sense because the R rated version is the original vision from the script. He literally filmed multiple versions of the same scenes specifically for the directors cut so it's not like he's retroactively going back to change things after the fact.

The monsters should have been in the background the adventure aspect. And Crowe's org been way way way in the bg until like the second movie brief several, then full appearance in the third. Maybe with Hyde appearing as a shadowy force here and there. Flip the idea that Crowe is keeping "the monster" under control, and have Hyde using Jeckl as the org's front man. Later have some joke about him "Wrestling with his better nature", like he's a mix of Vader/Palpatine in one.
Give each monster a magical doohickey if you need a mcguffin to connect the adventures across 3 - 5 films. Cruise doesn't even know what they are as he picks them up through his adventures, or his undead buddy keeps telling him they're important, because he gets a weird vibe off them, but Cruise is still looking for "The Big Score". Like they represent man's conflict between material comfort and "spiritual wealth".

That's what it is, it's just one that's the length of six movies and an animated series or whatever. Snyder pitched the whole ball of wax at once, it's not like an honest to goodness franchise where they're making more of something because of popular demand, Snyder just a stand alone that was so bloated he couldn't fit it into a single movie.
