Black Noir wasn't the Batman of the Boys Universe, outside of the flimsy connection to him being in the 'Justice League.' The real Batman was Tek-Knight, the guy who got brain cancer that made him constantly horny. Black Noir is Ennis' solution to the corner he wrong himself into when he realized that he couldn't just have Butcher beat Homelander to death with a crowbar, like every other superhero he's ever fought.

Black Noir being who and what he is answers dangling questions that have been around since nearly the beginning and Homelander's existential crisis caused by the deception is his primary character conflict for the entire damn story.
Also then they shoot Black Noir to death anyway, so it's not like Homelander needed to be taken out in some personal way either.
