I would say it is a tale of father and son. Walt was a failure of a man and raised a failure of a son, becoming Heisenberg and taking on Jesse as a protege was his way of redeeming himself as a man by raising a worthy heir. It makes sense when you consider that Walt had everything to gain by getting rid of Jesse early when he became a liability, the best time would probably be to force an overdose when he found him with Jane, but he didn't. Walt even came to a public place unarmed to have a heart to heart with Jesse, Jesse was emotional about his failure not because of moral homosexualry, but because he failed to measure up to Walt in the end, despite surpassing him in his trade.
Consider that Jesse and WW Jr. both end up despising Walt for the same reasons: being emotionally detached from them, the only difference is that Jesse applied himself as both a student and son, which is why Walt loves him.
