It makes sense in the context of Naruto's world, which has only just begun its transition from a hellscape land of never-ending war to an actual functioning civilization. Making the strongest guy your chief makes sense when the environment is just a bunch of small tribes who fight each other constantly. It makes less sense as we transition to higher level organization, where the leader has to be less of a chieftain and more of an administrator, as you said.
