Yes, and Harmon by his own admission isn't a gag writer, but as showrunner you have the power to veto jokes, scenes, or the way characters may develop over the course of the show. So all that power to decide what makes the cut or not was handed over to someone else with a different vision of what the show should be.

I understand this isn't exactly the answer to the question. Season 2 Episode 9 "Conspiracy Theory and Interior Design." Its my favorite episode. But I wouldn't say its "the best." I think the best episodes allows all the characters to sort of shine. Like The Mixology Episode, or the Bottle Episode.
But I love Conspiracy Theory and Interior Design. The over atop spy-thriller homages make get me every time I watch it.
Also, there is a giant-titty extra in the background of two shots. Bonus.
