Hongo's body dying and him forming a psychic link with Hayato, who takes on the mantle in his place is a plot point lifted straight from the original manga (that scene where Hayato rides off in a bridge is also taken from the manga). Hayato becomes the new protagonist of the manga from that point onwards.
Hongo will likely return in a robot body for the sequel's final fight, just like he did in the manga.

I read about that for years prior to reading the manga thinking it would be a bigger deal than it actually was, it felt so tacked-on it might as well have not even happened.
The biggest oddity is that Hongo isn't even in the epilogue. After he rescues Hayato we get a scene with Hayato in the hospital and that's it. If Hongo/Rider 1 were in that scene it'd make his return feel less tacked on.

Shin. My only big issue with it is no intro at all and starting from after Hongo is abducted. I think the movie's fast pacing would have less complaints if there had been a proper intro and THEN things got fast.
As much as I liked Shin, I prefer the fights on The First/Next more, they're brutal but stylish.
Fights in Shin rely too much on referencing the original series, CG, or is just plain bad due to Anno autism.
Anno has a habit of favouring methods that allow for shots that interest him over recording quality.
Like strapping small cameras to train sets and such in Love & Pop.
I personally like it, but I get why it's divisive.
