From my years of smoking doobies I can confidently assure you that it is to prevent the enemy patrols spotting you in low light conditions.

This is the correct answer. The light from a lit cigarette can literally be seen from over a mile away with the naked eye. This was also how sailors held their cigarettes at night during the Atlantic Convoys of WWII to avoid the ships being spotted by u-boats.

Okay but he’s smoking in the middle of the day, not at night.

Habit. Same reason veterans duck when they hear birds swooping - sounds very similar to an incoming mortar shell.

My neighbour actually got shot and killed due to lighting up a cigarette and holding it the regular way. My dad was his squad leader and got really depressed over it because they were lifelong friends and he told him multiple times to not smoke in the open at night.

You do it when it's very windy to shield your cigarette. Since they are in the middle of the jungle, it's my best guess that Tom Berenger is an autist who imitates human behavior without quite getting it.
