Sometimes they've shown or implied that he knows but doesn't act on it because he thinks exposing him would be too easy, or because he respects Clark and doesn't want to believe he's Superman. Other times, he just can't bring himself to believe Superman would want to live as a human.
I feel like Doom has more experience with big dick cosmic stuff, and is more likely to recognize something thats out of his league to handle. At the very least he would have had a better plan for the Source Wall, and probably would have sent some doombots in first. You don't just fling yourself into unknown higher dimensions like a fricking idiot.
I don't know what Luthor did, but in JLAAvengers Doom had a plan the JLA(±Hawkeye) thought might have worked but luckily they managed to stop it and he became part of the Wall(keeping him away from the rest of the crossover so to not steal the spotlight).

Doom's self worth comes from his belief that his very state of being is greatness, and all his skills must be because he's great. Lex is kind of the reverse, where he's great because of his merit, and because of all he's built
