In-universe the reason given was that his parents specifically chose to give him his mother's last name because they didn't want Miles to be associated with his past as a criminal (later retconned to SHIELD agent).
In reality, it always felt like a bullshit copout Bendis came up with after the fact because he wanted to make a black latino character with the last name Moralez but realized too late that making the dad black and the mom latina fricks that up.
They wanted to justify miles having his mom’s hispanic last name because his dad isn’t Hispanic

Some moron probably got the name stuck in his head after falling asleep to the history channel, and no one at marvel was smart enough to catch it before the story went to print. At best someone's brain got as far as making a connection between the name and black people, but didn't care enough to wonder why.
