Yeah I don't get at all how the colonies died. Especially when it was shown the colony ship had the means to make Kryptonians even without the index. The index I assume you need for long term civ building. The colony ship likely had the babies that had the knowledge to set up a colony. Still the tech is there.
It implies that the colonies got something more than just bodies from Krypton. Raw goods and energy make little sense given the easy means to create their version of USB sticks. And energy also seems easy for them. Then again why are they using geothermal instead of fusion?

Movie starts out with Superman fighting Atomic Skull, shocking moment went Atomic Skull goes full nuclear explosion obliterates metropolis, with only Superman barely surviving. Superman is almost immediately met by the Legion of Superheroes, who are ternage heroes from the future that idolize Superman that traveled back in time to stop the Atomic Skull from exploding. It turns out their timeline frickery led to Atomic Skull exploding in the first place and now they're trying to fix it. Time travel shenanigans ensue, basic plot twist that a member of the Legion is actually evil, Atomic Skull is just misunderstood and insane and dying because of the state he's in and there's a nice moment as Superman pushes him into space for him to explode harmlessly

After MoS underperformed DC panicked and force jumpstarted a cinematic universe despite the fact that the original plan was for MoS to be a stand alone universe and basically be the dark knight but for Superman. The fundamental problem is that MoS and Snyder as a whole don't like the Superman character and never manage to replace it with anything of their own. Cavill never got to play Superman and barely has any lines across all 3 movies.
A Man of Steel sequel simply salvages the great casting. You'd need to do a massive creative overhaul and do something akin to "The Suicide Squad" in that you make it a soft reboot.
