The most annoying instance of this is in the game Pillars of Eternity.
"The gods aren't real" is the huge tweest of the first game when all the writer means is that they were created by an ancient advanced civilization, while being literal gods in every way. You aren't given a dialogue option to not treat this as a very important revelation.
A lot of sci fi does this shit just to promote an alternate creation story to that of the Christian one. It's like in Prometheus where they find out that they're actually not made in the image of God but were created via alien panspermia. Richard Dawkins also promotes this idea to counter the evidence of intelligent design. They'll accept anything except God.
