It's just a postmodern gross-out movie, where the crass humor is presented matter-of-factly instead of as punchlines. That's why it doesn't sit right with people, because there's no actual intent to the fricked up stuff, it's just kind of there.
I'm just glad the final script is a lot more refined.

I actually wish this could be an atheist movie without pushing the edgy horrible “everything sucks” bit, it’s like it’s anti-propaganda for atheism. Atheism doesn’t have to be cynical and edgy and bitter and all of this bullshit.
The closest we have on the opposite spectrum is Smiling Friends, but even its anti-nihilism falls flat. (That, and its humor feels largely recycled from Roiland and his clique.)

There's subtle differences, like how The Most Adequate Christms Ever takes place in a courtroom and Stan's trying to make a deal with God. Meanwhile in Charlie Dies and Doesn't Come back, it takes place mostly in hell with Charlie trying to make a deal with Satan. (But you're right that the plots are uncannily similar.)
