The show and EoE are thematically about the barriers people put up that prevent people from making health connections with others. AT fields are symbolic of these barriers, which is why in top down shots of shinii's room his carpet design makes it look like he has an AT field around him while Misato is talking to him. Instrumentality represents a false reality where you can magically get rid of those flaws that prevent you connecting with others and is demonstrated to such an exaggerated point that people literally are just liquefied in a fluid together. In EoE, Asuka and Shinji rejecting instrumentality is symbolically both of them choosing to accept who they are and work through their flaws rather than magically making them disappear. Shinji's biggest issue is that he's too passive, and Asuka's biggest issue is that she won't let herself be vulnerable to others. The choking scene, again symbolically, is both of them overcoming their biggest issues and allowing themselves to form a connection with someone else. To me the "that's disgusting" line from Asuka is referring to how that vulnerability makes her feel because she isn't used to it.
