The talk between Beast and Jubilee I think is not just one one of the best parts of the show but also I think one of the moments that helped define the X-men's core.
Final Decision. Another S1 episode. But Magneto and the X-men's team up was just fantastic. "Do you think I would let you die alone, Xavier."
Dark Phoenix Saga. Kind of stinks Jean doesn't fucking die. But I actually like the ending they had here too. It was always a hot debate how much Jean was really responsible and the story was great for a lot of reasons, not just her death so it still works.

The CC comics are better, but it's still charming to see the stories come to life, and there were a few original stories. The voice acting is stellar and are the defining voices IMO

Mutant Massacre (we never got the Marauders and Mr Sinister is supposed to be a major villain in the show)
Fall of the Mutants (X-Men versus Adversary with Forge stuck in the middle)
Zaladane kidnapping Polaris and stealing her powers/trying to take over the Savage Land
Arena (Storm discovers mutant gladiator fights secretly run by Masque of the Morlocks, who's gone tranny)
Wolverine getting kidnapped/tortured by the Reavers and Jubilee having to save him
The Twelve/Ages of Apocalypse (Apocalypse kidnaps twelve mutants to use their power to activate an alien device to give him Godlike powers and it causing time/space to fracture creating vignettes of the X-Men in various alternate universe scenarios)
E For Extinction (Cassandra Nova destroys Genosha and the X-Men must fight her and her Sentinels)
Asgardian Wars (Loki kidnaps Storm and the X-Men to use as pawns to try and take over Asgard while Thor is away)
