He died because the officer violently restrained a man suffering a medical emergency, exacerbating his condition and leading to his death. He wasn't literally strangled to death, no. He died of cardiac arrest, which arose and worsened due to a combination of conditions from his excessive use of fentanyl to the panic of being arrested and restrained and eventually having his breathing partially restricted for 9 minutes. It's probably that he wouldn't have died if not for the actions of the officer, and in Minnesota that is sufficient for third degree murder, which he was convicted off.
I do agree that he wasn't guilty of second degree murder, which requires proof of murderous intent. The fact that they called it "unintentional second degree murder" is strange because that seems like an oxymoron to me, I assume there is some case law precedent for this, but no doubt the media hysteria played into this decision.
