I think you're thinking of Shamanism/Danse des Temps by Baranko. They used Wakan Tanka and some dreamy, time-travel magic to create an alternate universe.
There is also We, the Dead/Nous, les Morts where the Black Plague somehow turns into a zombie plague, all of Europe turn into undead who can still think, but go nuts if a living person is near them. They stagnate for 666 years and the great superpowers are China, who have flying machines and guns and conquer the monkey-men (Japan), and the Inca who rule the americas with the various Indian tribes, Maya and Aztecs subjugated. The first 2 volumes are pretty promising, but it gets quite shitty from then on.

Should be on libgen. I don't recall if they ever touched on the disease angle, probably too focused on the fighting. If they did, I'm sure it would have just been 'a wizard did it'.
