Something I notice is that Japanese Godzilla movies tend to treat defeating Godzilla as a good thing? Wheras the 1998 Godzilla film is firmly a King Kong-style story where Godzilla is a tragic beast that is tormented, tricked, and murdered by the overwhelming military might of humanity. As the light leaves its eyes and its breathes its last, there is an overwhelming sense that something terrible has happened even as the humans cheer.
Like, Godzilla Minus One was an awesome movie, but it very treats Godzilla as an allegory for the horrors of World War 2 hanging over Japan. Godzilla has to be defeated so that the senseless bloodshed of WWII can be exorcised, basically. Symbolically, the terrors of the nuclear bomb are defeated by civilians literally pulling together. (On a steel cable.)
But Godzilla 1998 is Godzilla from the perspective of the side that made the atomic bomb. Godzilla is not a blind object of terror. Godzilla is not an instrument of destruction. Godzilla is neutral. Godzilla is an animal. Godzilla lies at the intersection of nature and civilization and man's hubris.
Godzilla looks like a lizard, but it cries for its young, something no reptile would ever do.
I've never watched this movie because when I was a kid my older brother told my parents it was bad so they wouldn't take me to see it and then I just forgot about it until recently and I don't care to watch it because of its awful reputation.

In my opinion, Final Wars retroactively turned Godzilla '98 into a movie like Rodan '56, Mothra '61, and Varan the Unbelievable - Zilla is now a monster that got its own solo film before being corralled into the Godzilla crew.
