If Junior knows Tony sabotaged a whacking, as acting boss/boss he could have the right to kill his nephew. It would not be hard to justify in his mind as they were already leveraging power and he eventually did go through with it anyway. It could’ve happened a lot sooner with this however.

Iirc they burned a restaurant down in 'Goodfellas', so it was an hommage. Since 'The Sopranos' was a television show, it was a story that got to be more fleshed out, since they weren't restricted to a 90 minute format.
