1. Because under the same logic that glues together IDW/Sunbow/Marvel/Devastation there's absolutely no reason not to use JG1, especially since some versions (Alternity) literally composite all of G1 together in a hive mind.
2. They scaled IDW Megs under Shockwave and literally made this a sub universe character against a multiverse character. At least with the JG1 supermodes it's multiverse vs multiverse.
3. Alternity Megs is literally just Megs' true form Darkseid, and they used true form Darkseid.

The best analogy I can give for Megatron vs Shockwave is that if Megatron is Darth Vader, Shockwave is Palatine.
Shockwave is more of a schemer that knows better than to betray Megatron when he feels like it and more when the time is right.

Freeza has numerous abilities across the games that he doesn't have in his anime/manga composite. Such as a completely immortal body that is invulnerable. Or evil energy absorption. Or infinite energy. He even has cloning abilities.
To put the evil energy absorption into perspective, base Freeza kills Broly and far surpasses Super Buu in Shin Budokai. Just by absorbing evil energy from various opponents.

Same shit in Shin Budokai. He loses because of the positive energy of Krillin and 18's love. Freeza's invulnerability and evil energy power can be bypassed via positive energy. Making him extremely effective against evil beings but vulnerable to pure good beings.
They justified that BoG. If they scaled base Freeza above BoG SSG (like they should have) he would scale to it. Freeza should also resist Hakai in base form, no reason he would magically have it in Golden but not base.
He also didn't block the antimatter completely. He just resisted long enough to survive, react and move away.

Frick if I know then. He is immune to all damage until Goku uses the Spirit Bomb. It requires the user to be pure of heart and pure beings can effortlessly deflect it. There is some sort of component there using positive energy.
Frankly if he's invulnerable in the Battle of Z story but can be killed by the Spirit Bomb then that just implies the BoZ Spirit Bomb can bypass invulnerability in some way.
