I agree that Flay being a pilot is pushing it, unless she's specifically depicted as a figurehead only the front lines for morale purposes, and she's shit in combat without an army of followers/simps to cover her a la Carta from IBO. You could even throw in a Cagalli vs Flay duel for more drama, since Cagalli could quite feasibly beat Flay 1v1 in MS combat. But then you'd have to figure out what Cagalli is piloting, since Flay has the original Strike, and what is Mwu going to pilot?

To be fair, that detail was not properly expanded upon until Destiny and Stargazer. All we knew about the Biological CPU's from SEED is that they were three teenagers who needed specialized drugs with Gamma Glipheptin to allow them to fight as they did, along with the fact they were dying without it. I remember a thread back on /m/ some years back that covered an interview Fakuda did regarding disgarded idea's from SEED, including the druggies being natural convicts given death sentences and were instead turned into test subjects to use the new model Gundams. [This is also the same interview that mentioned Athrun was supposed to become crippled at the series, Flay was supposed to die from a bomb placed in her stomach alongside Sai and Kira would have been killed dragging Rau into GENESIS]
I suppose the decision to have those four modified for combat with experimental technology specifically could be a propaganda move to undermine Kira's existence as the one who was keeping the Archangel intact and instead claiming the Strikes pilot was a natural and the daughter of a strong advocate against Coordinators. Azrael pushes her both as a way push for further radical solutions to fight ZAFT, and as a way to seize the Allster's resources by taking advantage of Flay. While she performs well enough with drug enhancements, she publicly ends up fumbling in the invasion of ORB due to allowing the Mass Driver to be lost, along with panicing when facing the Archangel and Kira. She and the others would just keep spiraling into madness, with them now being enslaved to the Federation due to the need for Gamma Glipheptin.

Unfortunately, the writing completely bungled the moment so it doesn't land emotionally at all. When they do talk, Kira tells Sai that there are some things he can do that Sai can't, but some things Sai can do that he can't. That's it. We're never told or shown what things Sai can do that Kira can't, but they exist apparently. Maybe sucking is a thing? Kira can probably do that better too by the time of Destiny though.

It culminates with him fighting Athrun which in an emotional sense is almost like Kira tossing aside the most important relationship he had until that point.

Also keep in mind that Gundam SEED’s emotional drama is heavily influenced by Shoujo style storytelling which tends to prioritize emotions over logic.

Original. Remaster has some bits of new animation but it sticks out like a sore thumb next to the blurry and cropped upscale of the original footage.
There is no better, it's mainly just tradeoffs.
The remaster has some scenes redrawn so some characters that had weird faces are closer to the official intended look, but some people hate the character designs anyway ("hirai sameface", "the off model characters look better", etc)
Seed's animation was made with early digital animation techniques, which means it's kind of low quality to begin with, as in they never really intended to have it scale up well to high resolution. It's not like analog film where they can get better quality by taking higher detailed scans of the film, it was all made at a resolution like 640x480 to begin with or something like that. Also because they decided to have it in widescreen, it means most of the scenes are zoomed in and cropped so the sides are cut off, but it's inconsequential in most cases.

There is some brand new animation where you get new battle scenes with new and different MS, but it's not very much and probably only amounts to a couple of minutes total over the entire series. Also the remaster removes a recap episode so the episode count is 1 fewer than the original series.
Also the remaster has a weird edit made to one of the episodes where a named character dies, it's like the "Han shot first" thing in Star Wars. It's a directorial change that makes zero difference to the main story, but if you knew the way it originally played out you just think "why did they even bother with that?" other than to make the main character even more of a blameless, cares too much for living people kind of a thing? Why does King Gainer look so much better then? It at least has much higher highs in animation. Even though it's from the same year, is also an early digital animation experiment and unlike SEED doesn't have the pressure of trying to keep an existing IP relevant.

Not every anime has a set budget, but it's worth noting that Seed's budget per episode was stated by Fukada in an interview to be 25 million yen when other projects had roughly around 10 million yen to spend per episode. It's never been further detailed how each episode spent their budget so we'll never know for sure, but I can definitely see music being a big part.

Siegel went into hiding but was quickly found and murdered by Patrick's soldiers. His death was shown on camera: SEED would never miss an opportunity for some ultraviolence like that.

this is something that happens while Kira is on his downward spiral towards his battle with Athrun which is his character's lowest point in the story.
What downward spiral? He would have had to fight Athrun anyways. He's fought Athrun several times. Them killing Toll and Nicol was enough to fuel that fire. Nothing about the Sai situation adds to the story. Sai didn't even need to be there. He's a complete waste of a character. For Kira's FALL and separation from his friends his relationship with the friends has to first matter.
His friends are the only reason he was fighting alongside the Archangel to begin with.
That doesn't mean you can't or shouldn't still develop them. "I FIGHT FOR MY FRIENDS" is one of the most tired hero motivations there is and made doubly worse when his friends aren't real characters worth caring about protecting.
He also never really learns Flay was manipulating him, so there's no payoff there.
This whole sub-plot is a bust on all fronts.

It's just framed as Kira being territorial in that moment, but it's never really framed as being good or bad. It never really leads into anything ether so there's no real reflection of the event ether.
It would have made more sense for Kira to continue to grow more aggressive due to Flay's influence until it ultimately crescendos in him killing Nicol and he realizes what he's become. Also would have made his reaction feel more fitting. As it stands there's a clear set up and resolution, but the build up is off.

Good lord, it's been nearly three years since I put those out. Trying to put some context behind some of Rengou vs Zaft's arcade mode events makes for a fun little writing exercise. Perhaps I might do some of the others one day, since they are so quick to make. [Arcade mode playthrough is about 15-20 minutes if you don't die.] Kira (Civillian version) has a really neat chain of events that are implied in the arcade mode.
