There’s a couple things like that in the film but I think if I was told “You have to shoot your best friend’s dad or the world will end” and then was shown pretty objective proof that the world would end, I’d shoot his dad. The plot sorta runs off assumptions but there’s clearly evidence those assumptions are based on.

Hell, you have basically infinite amounts of Spider-Men and Women in the movie combining their brainpower and their only solution is to close what gaps they can and make sure the canon works, what exactly do you want them to do outside of that when they can't figure out how to warp reality? All their brainpower amounted to making an educated guess when a canon disruption would happen and sending people across dimensions to make sure the canon is withheld.
Acting like any Peter should be siding with Miles when we know for sure based on Miguel's surrogate world that canon events collapse and kill the entire world when not followed is ludicrous. I personally think miles will end up doing something really dumb and possibly destroy a universe in beyond, but because he’s now trying to to protect the canon, not avoid it like in the end of across. He’ll probably attempt to make the canon right by sacrificing himself and taking prowlers mile’s place in this universe to appease the canon, but then gwen’s rescue team shows up and reveals that it’s actually staying in an alternate universe for too long that killed the universe and when gwen tries to talk him out of it, he’ll ignore her. If this sounds familiar, I just took a lot of this from the lego movie 2 because lego movie 1 is similar to into, and the first part of lego movie 2 is similar to across, so logically the second part of the lego movie 2 will be similar to beyond.

Okay, fair point, but it still stands that an untold amount of Peters and Peter-adjacent people are in the Spider Society and as far as we know a majority of them are close to the smartest people on their entire planet with many of them being from technologically advanced worlds way in the future.

This. I don't get everyone being so huffy about this. They're shown explicitly that not killing the dad kills EVERYONE. Not everyone in the room, not everyone he knows, not even everyone on the planet, literally everyone in the whole universe, and if enough dads don't die, then the EVERY universe. It sucks but part of being Spider-Man means you can't save everyone, no matter how hard you try, or how much you want to. That's pretty much the crux of his whole character.

Because in his universe he was never meant to be Spider-Man at all. In his world's canon he's not supposed to be Spider-Man but he is because he was bitten by 42's Spider-Man unintentionally. Yes, when you start thinking more about this it breaks down because you should have infinite amounts of worlds where Peter/Miles/Gwen/Miguel/Ben/Kaine/Ock/Takuya/Ham/Sentient spiders/T-rexes and so on wouldn't be Spider-Man in their world but became one anyway because of outside means.
