It’s made moronic by the fact that Superman randomly starts calling his mother by her first name for some reason. If he said "save my mother!" the scene would have been the exact same only less moronic.

Thomas Wayne's last words were his wife's name, "Martha". When Superman said her name, it made Bruce think of his parents being killed and his no kill rule. It's stupid and badly executed, but it's not devoid of logic.

If you use your brain for a minute you can piece together Bruces strong psychological response that brings up his memory of his mother and how he could not save her and the entire reason he became Batman in the first place to stop crime. He relizes in this moment he is no different than the man who murdered his parents. This is also evident when he tell Superman "Martha will not die tonight."
I know thats so crazy and difficult to put together for most people.

There wasn't much thinking going on during the writing of this scene. Snyder had essentially written himself into a corner and had no idea how to get out of it.
