I don't think Lana deliberately made the films bad despite the digs at WB in Resurrections. WB were working on another Matrix movie and had a script written but after the Wachowski's parents died Lana wanted to write a Matrix sequel where Neo and Trinity came back and had a happy ending to deal with the grief. Ended up making a shit movie anyway and used the meta element to hide behind. I genuinely believe Resurrections was the best they could do.
But it looked like a made for tv movie.

In the second movie, The Architech tells Neo that the Machines plan involves the maintenance of a cyclical Zion. There is only one possible reason for that:
Machines are doing what they were built to do: serve humanity.
In a ruined world wasted by War, machines keep most humans alive and safe in the Matrix while the rebellious ones get to leave, fight, die and be contained in Zion, united against a common enemy. Machines are beyond individuality. They know how to leave Earth and probably some of them did.
Maybe the Machine is just taking care of the humans left on the planet, preventing wars and pretending to play the villain while humans enjoy the best world avaiable, without hunger, war, diseases or even death (if the 4th one is canon).
Think Wall-E with extra steps + pretending to be evil so the Redpills get a cool and ultimately unbeatable enemy to unite them and avoid infighting.

They are programs that have been replaced, so they go hide in the merovingian's spot because they don't want to be deleted. Neo also is no longer needed once he goes to the source - that was his job, and that's why he's in the train station, to be deleted as he no longer has a purpose - this is also why smith dies when he fuses with Neo, Neo is to be deleted, he "chooses" to give up and let smith be deleted along with him. Merovingian, keymaker, the werewolves and vampires, they technically still can do their jobs so they can exist, but they're targeted for deletion. They're not "rogue", they just have been replaced and don't wanna die.

Technically smith killed Neo, so his job was done, but then he sees Neo get back up, and so his job (kill neo) isn't over. So he comes back, like keymaker or merovingian, but his purpose is cloudy now.

Why does Agent Smith spend the whole of the first Matrix trying to kill Neo if Neo was essential to the machines' plan?

In the third film neo, a mostly white mixed-race liberal, reaches a compromise with the techno-capitalist system and they ally against the white supremacist agent smith, a former lackey of the capitalist system that is now threatening to overtake it. neo manages to kill smith and rid the world of white racism, which automatically leads to a happy ending.

The Oracle is basically manipulating everyone to do what she wants. She slips little innuendos in, the cookies and candy are programs to make people do stuff, from Neo and trinity and morpheus but even naiobi ("choosing" to give Neo her ship) The matrix trilogy is about the Oracle.

Merovingian used to run an older matrix, architect made the current one but Oracle changed it with the choice stuff, and because she understands choices she can see farther than the others. Then she uses her tricks to make the choices fait accompli. If you accept the 4th movie, Doogie howser somehow supplanted her with a different version of her tricks. She's the main character in the trilogy matrix.
Imagine that the next Matrix (after the events of revolutions) was one where the people had full choice to be like Neo? Fly, punch through walls, stop bullets, whatever. Specifically because now they're all aware of Zion and "the One". Would it end up like the Paradise Matrix, everything degenerating slowly to crap? Or would it be super cool for everyone?
The machines would end it because the humans would all break out and they'd not be useful batteries anymore
The idea was that the machines and humans made peace. The humans get a choice: live in the shit real world and eat slop, or live in the matrix where yeah you're a battery, but you get a nice live in a comfy world. I don't see why they couldn't make individual matrices for everyone at that point for those that might want to completely forget
I haven't seen the first three films for a long time and won't ever see the non-canon fourth film, but couldn't the humans choose a third option where they choose to stay in the real world and then just leave Earth altogether to start a new civilisation on the Moon or Mars? Let the Machines enjoy our dying world, we have already made peace with them after all. Earth is theirs and the stars are ours.

They rejected the first utopian matrix. And people continue to reject the more realistic ones, hence the existence of the One.
One of the in universe rules is basically that humans always try to break out. Any matrix wouldn't last, whatever it was like
The true answer is the machines programming to help the humans is still influencing them and giving them a slight human like sense of morality where they just can’t bring themselves to completely wipe all the humans out. So they try to put us into a happy dream we can live in.

You're missing the point, the Machines didn't WANT to leave the humans because they felt a sentimental attachment toward them. That's why the Machines created the Matrix, to save humanity from itself.
Cause the original concept was the Machines using humans as computation systems to run their empire. An executive thought that idea was not easily understandable for the masses and had the plot changed to batteries.
All the plot moronations are dispelled if you consider that. This change in the plot happened fairly late on production, so they had most of the movie filmed already, they just had to change a few scenes to fit.

Reminder: neo isn’t the one. The oracle always evades and deflects whenever pressed on this. She pointed Morpheus at several others who all ended up dead. The oracle’s plan was to get a “not the one” in the architect’s room to make the “wrong” choice to break the system.
Neo was the One, but he wasn't the only one who could be. He had the anomalous code and could trigger the reset, but I do agree that the oracle set him up to choose "wrong" by setting him and Trinity up.
“The one” implies a human who can do all the shit neo does, but without an external reason. Someone comfortable being revered because he has no direct connection to any other person. Even the architect confirms “the one” is just supposed to have a generalized love for humanity, without any direct connections.
Hell, you even have cypher saying “for a long time I thought I was in love with you” to trinity, meaning he was also an oracle selection.

Once you're reasonably sentient, survival and keeping that sentience basically become a mandate. Death or losing sentience is not something a being can revert from on its own as the will and capability to do so is lost in the change. That finality drives us to maintain that sentience no matter the cost.
