Crossdressing/drag has been a part of entertainment for as long as humans have been putting on performances.

It's typically the same joke as the non-crossdressing skits: the trickster character deceives the antagonist and makes them look foolish, or sometimes the trick backfires. It's also an excuse for the character to ham it up in a feminine role. Rarely, at least in classic cartoons specifically, is the joke itself "har har he's wearing a dress".
So yeah.
Because it's funny.
But not usually a cheap laugh.

If you want a real answer, it comes from old comedy traditions, specifically vaudeville. It's just funny to see men dressing up as women and being ridiculous, this was especially prevalent in British comedy for decades.
Not only that, but humor comes from two sides. First, you have the prankster, of whom is wearing the disguise. They come in two variants. The one with the very convincing disguise that can, at the very least, make you believe they're the opposite sex and the one with a very half-baked disguise, that you'd have to be a fool to think they are what they are. Speaking of which.
The fool is the target. They're the ones who make or break the gag, depending on whether, or not, they fall for the disguise. They could see right through the prankster's disguise, no matter how well put together it is. You don't know how, but they just can. Then there's the other, who is none too bright.
They'll fall for the disguise, no matter how poorly constructed it is. Literally, any sane person can tell it's the prankster, so the guy falling for this is hilariously obsurd. However, the best part of the gag is it's flexibility, as this scenerio can be stretched like a thing of gak. Turning the bit into a game of chicken, where you wonder how long it would it last before the disguise is dropped.
